NASA (and it's predecessor NACA) have often been in bed with our
national security state agendas, and it is doubtful that it has
ever been a truly independent civilian organization. The
earliest, well-documented example that I am familiar with is the
infamous U-2 shootdown by the Russians in 1960.

The CIA had NASA put out a cover story that the downed U-2 was
really an errant NASA/Air Force weather research plane flying
out of Turkey. Supposedly the pilot passed out from oxygen
deprivation and the plane went off course and crashed. NASA even
went so far as to manufacture phonied transcripts of
communications with the pilot before he passed out. To bolster
the cover story, a NASA insignia was quickly painted on a U-2
along with a fictitious NASA serial number, and put on display
for the news media at the NASA Flight Research Center at Edwards
AFB.

NASA/NACA complicity with the CIA concerning the true purpose of
the U-2 dated back to 1956. NACA's director Hugh Dryden issued
two press releases that the U-2 aircraft were conducting weather
research with Air Force support. The U-2 unit operating out of
Turkey was designated a weather reconnaissance squadron.

(Weather balloons in 1947, weather planes in 1960--the cover
story hadn't changed much.)

So NASA covering up evidence of alien life if instructed to do
so? Sure, why not? They know who is truly buttering their bread.
